Pool Heater Fires But Shuts Off in 2 Minutes Decision Tree
Why this matters
A heater that lights, runs briefly, and shuts down is one of the most misdiagnosed pool faults. Customers often blame the heater while the actual fault is upstream flow, downstream venting, or the high-limit picking up real overtemp. Replacing a heat exchanger or board to chase a flame-out that was a clogged filter is the worst kind of avoidable rework. The decision tree below sequences checks by the order they fire in practice, and lets you decide in under 30 minutes whether the call ends with a service tweak, a board replacement, or a heat-exchanger condemnation.

Symptom presentation
Pattern A: heater ignites, blue flame, runs for 60-180 seconds, then drops out without a relight attempt. Pattern B: heater ignites, runs, drops, retries, runs, drops on a loop. Pattern C: heater ignites, runs longer but never reaches setpoint and locks out on a code. Pattern D: heater ignites only with bypass valve in a specific position. Pattern E: heater never fires after a fresh ignition.
Pattern A on a brand-new heater is almost always venting or gas pressure. Pattern A on a 7-year-old heater is almost always flow or sooted heat exchanger.
Quick checks - 10 minute pass
- Pull the fault code. Every modern heater (Pentair MasterTemp, Raypak P-R, Hayward H-Series, Jandy LXi) latches the last fault. Read it.
- Confirm flow. Spin the filter pressure gauge - reading at all means water is moving. Clean filter pressure should be within 5-8 psi of the post-clean baseline. Above 20 psi over clean means inadequate flow.
- Confirm gas supply. Other gas appliances at the house operating normally is a fast pre-check. Heater on a dedicated line that was tagged for service that morning means no gas.
- Confirm thermostat setpoint is above water temp. A pool at 84 F with the setpoint at 82 F will fire only briefly before satisfying.
- Bypass valve position. A bypass-fed heater receives only a fraction of full pump flow; if the bypass is wide open the heater sees water below minimum flow rate.
Isolation tree
Step 1 - Read the fault code
If a code is latched, jump to its branch:
- Pentair MasterTemp E01 ignition lockout - retry 3 times failed, no spark or no flame detect.
- E05 high limit - water side overtemp or air-side overtemp.
- E06 pressure switch - flow inadequate.
- E07 stack flue sensor - venting blocked or stack flue overtemp.
- Raypak P-R blower prove fault - blower not making proof pressure.
- Hayward H-Series IF or HL - ignition failure or high limit.
If no code, the heater is shutting down on a sensor satisfying its own setpoint. Continue.
Step 2 - Flow vs pressure switch
Pressure switch (mechanical or electronic) wants a minimum flow before it closes. If the switch closes at ignition then opens 60-90 seconds later, water is heating up at the heat exchanger faster than it is moving through, and the local film boil at the tubes is opening the switch.
Field probability for flow restriction:
- Dirty filter (60 percent). Clean or backwash, retest.
- Closed or partially closed isolation valve (15 percent).
- VSP set to economy speed below heater minimum flow rate (10 percent). Most heaters need 30 GPM minimum; many VSPs at 1500 RPM are below 25 GPM on standard plumbing.
- Stuck check valve (5 percent).
- Cracked heater bypass that lets water short-circuit at high pump speed but cavitates at low speed (5 percent).
- Closed external isolation valve at heater (5 percent).
Step 3 - High limit vs stack flue
If the code is high-limit and flow is confirmed adequate:
- Soot or scale inside the heat exchanger. Pull header, inspect tubes. Calcium scale from high LSI water builds white crust that insulates tubes and cooks water on the gas side - heat-exchanger overtemp on a properly flowing pool. Acid wash or replace exchanger.
- Stack flue blocked. Bird or rodent nest in the flue, especially after off-season storage. Cover off, inspect from top.
- Vent termination too close to a wall or obstruction (resi installs against a soffit) - heat builds, stack sensor opens.
Step 4 - Gas pressure under load
If the heater fires and dies and no flow fault is present, manometer the gas pressure with the heater commanded ON. Two different tap points with two different numbers, and mixing them up is how an undersized line gets passed as acceptable:
INLET pressure, upstream of the gas valve. This is the supply test and the one that catches an undersized line or meter. Read it with the heater firing, not static.
- Natural gas: about 4.5 inches WC minimum, 10.5 inches WC maximum.
- Propane: about 11 inches WC minimum, 13 inches WC maximum.
MANIFOLD pressure, downstream of the gas valve at the burner. This is the valve's regulated output and it is much lower by design. Roughly 3.5 inches WC on natural gas, roughly 10 inches WC on propane. Confirm the exact figure on the heater's rating plate.
The 3.5 figure belongs to the manifold and nowhere else. Read 3.5 inches WC at the INLET on natural gas and you are well under the supply minimum, not marginally inside it.
A pressure that holds at static but collapses under fire is a meter or line undersized for the heater load. Static tells you almost nothing here, because the line has no flow through it and no pressure drop to reveal. The flame proves and runs while there is gas in the line, then the regulator cannot keep up and the unit drops out.
Step 5 - Combustion air
A heater installed in a closet, garage, or enclosure without adequate make-up air will run briefly, deplete its air supply, and shut down on flame sensing or high-limit. The combustion air provisions of NFPA 54, the National Fuel Gas Code, are not pool-specific but absolutely apply, and so does the heater's own installation manual, which usually states the required free area directly.
Step 6 - Pattern E variants
If a code points specifically to flame sensor or igniter, that branch is its own service: clean or replace the flame rod, replace the igniter (Pentair part 42001-0052S, Raypak part 010253F or equivalent), verify spark gap if applicable.
Confirming the diagnosis
Manometer at gas inlet under fire. Flow meter or paddlewheel on the heater bypass to confirm GPM. IR thermometer on the heat exchanger header during firing. Combustion analyzer for CO and stack temp on suspicion of heat-exchanger sooting.
Remediation
- Flow restriction: clean filter, open valves, bump VSP speed for the heat cycle. Some controllers will auto-bump pump speed when heater is called - configure if not already.
- High LSI water scaling exchanger: drain and refill to lower calcium, install a scale-control feeder.
- Stack blockage: clear, install rodent screen.
- Gas undersize: requires a plumber to upsize line or set a 2-psi line with regulator at heater. Document, do not band-aid.
- High-limit failed open at low temp: replace the high-limit thermostat.
- Combustion air: size and cut the openings per the heater's installation manual and the combustion air provisions of NFPA 54. Do not eyeball a louver; the required free area is a calculation and a louvered grille passes only a fraction of its gross area.
Do not bypass a flame sensor, high-limit, or pressure switch. Each one prevents a class of failure that has killed people. A heater that will not run with the safety in is a heater that needs the upstream problem solved, not the safety defeated.
